The agent uses "Tell HTTP restart" in lcClassDeploymentManager to restart the http process:

Private Const SERVER_COMMAND_RESTART = "Tell HTTP restart"
 

This should be changed to

Private Const SERVER_COMMAND_RESTART = "restart task http"
 

because this command also restarts the XPages servlet JVM which is required to read the new plugins properly.
